GRACES Data Reduction Cookbook Prepared by Eder Martioli GRACES Pipeline Team: Eder Martioli, Vinicius Placco, Andre-Nicolas Chene, Lison Malo, Kanoa Withington, Nadine Manset, Claire Moutou. Scientific opportunities arising from the new instruments at Gemini and SOAR, August 7-10, 2014, Guarujá - SP, Brazil
Chapter 2 The GRACES Pipeline Installing and getting the pipeline to work is probably the hardest work before you get your data reduced but you only have to do it once!
What is the GRACES Pipeline? The pipeline is... a python GUI: gracespipeline.py running... a csh script: graces_reduction.sh running... a bunch of C++ OPERA compiled modules, which are command line applications running... a bunch of C/C++ compiled libraries
System Requirements for the Pipeline Unix based OS: tested on Linux and Mac OSX Python with Tkinter for GUI CShell - standard for Unix systems C/C++ (gcc/g++) compiler - standard for most linux OPERA-1.0 (GRACES Pipeline version) and dependencies: gnuplot (for plotting), gcc, cfitsio, fftw3, lz, libtool, autoconf, make
How hard is it to install the pipeline? Assuming you re an astronomer you should: already be using a Unix based OS already have python installed in your computer already have cfitsio installed in your computer already have most of other libraries installed in your computer... if you don t, do not panic, it s really not a big deal! Next installing OPERA...
Installing GRACES Pipeline (OPERA) Download GRACES Pipeline (OPERA) at ftp://ftp.lna.br/users/eder/graces/gracespipeline-1.0.zip Unzip to your home directory: $HOME/gracespipeline-1.0 Example: /Users/graces/gracespipeline-1.0/ Read the following documents carefully and follow instructions: $HOME/gracespipeline-1.0/README $HOME/gracespipeline-1.0/DEPENDENCIES $HOME/gracespipeline-1.0/INSTALLATION Warning: make sure all dependencies are properly installed before installing OPERA (GRACES Pipeline)!!
If you re like me and prefer trying things first and read instructions later, then try the following (at your own risk!): open a terminal $ cd $HOME/gracespipeline-1.0 on Mac: $ glibtoolize on linux: $ libtoolize $ aclocal $ autoconf $./configure --prefix=$home/gracespipeline-1.0/ $ make clean $ make install.. this last step should take a while.. hopefully long enough to compile all libraries and modules without errors
Installation is done (successfully I hope)! Then what? OPERA is not installed in your system. Rather it is installed locally, which means that all executables are saved in a local directory, which should be this: $HOME/gracespipeline-1.0/bin/ If you want to run a given OPERA module then you have to either type the full path of the binary or include the OPERA bin path into your profile (.bashrc,.bash_profile, etc). You will need to include a line like this: export PATH=$PATH:$HOME/gracespipeline-1.0/bin: Then try something out, like this: $HOME/gracespipeline-1.0/bin/operaExtraction -h or just $operaextraction -h Note: In the example above you should get the help page of module operaextraction printed out on screen. It is not doing much but it is a good sanity check to make sure the installation run successfully. You may try some other modules in there as well. Though most of OPERA modules has very specific functionality, and may not be very useful for general purpose.
OPERA modules used by the GRACES Pipeline 1.operaQueryImageInfo 2.operaMasterBias 3.operaMasterFlat 4.operaMasterComparison 5.operaGain 6.operaOrderSpacingCalibration 7.operaGeometryCalibration 8.operaInstrumentProfileCalibration 9.operaExtractionApertureCalibration 10.operaExtraction 11.operaWavelengthCalibration 12.operaStitchOrders 13.operaCreateFlatFieldFluxCalibration 14.operagetheader 15.operaTelluricWavelengthCorrection 16.operaBarycentricWavelengthCorrection 17.operaStarOnly 18.operaStarPlusSky
Where are the GRACES scripts and the GUI? GRACES csh script: $HOME/gracespipeline-1.0/scripts/graces_reduction.sh GRACES Pipeline python GUI: $HOME/gracespipeline-1.0/GUI/gracespipeline.py Config file read by the GUI: $HOME/gracespipeline-1.0/GUI/config.gracespipeline
What if you rather not use the GUI? Then you don t even need to install Python or Tkinter. The csh script graces_reduction.sh is a pipeline on its own and can be run from the command line. But you need to know the syntax. Be careful, this script is not robust if the syntax is not exactly what it expected to be (use it at your own risk).
Checklist My system meets all the requirements to install the pipeline Install dependencies Download OPERA (GRACES Pipeline version) from source-forge Read installation instructions and check OPERA dependencies Install OPERA (GRACES Pipeline) OPERA modules are tested and they seem to work Congrats, now you should be ready to reduce your data! you earned it!
