1 TraceFinder Shortcut Menus Quick Reference Guide This quick reference guide describes the right-click shortcut menus available in the Thermo TraceFinder application. Contents Acquisition Mode Analysis Mode Method Development Mode Configuration Mode Acquisition Mode Sample Definition Menu The following shortcut menus are available in the Acquisition mode: Sample Definition Menu Finish Menu Queues Menu In the Sample Definition view, you can use the shortcut menu commands to create a sample list. Table 1. Sample Definition view shortcut menu commands (Sheet 1 of 2) Add sample Insert sample Insert copy sample Reinject selected samples Remove selected samples Import samples Adds one empty row to the sample grid. Inserts one empty row to the sample grid above the selected row. Copies the currently selected row and inserts a copy above the row. Creates a copy of the selected sample or samples and appends INJ001 to the end of the file name. Additional reinjections of the same sample are numbered INJ002, INJ003, and so forth. Sample Definition view shortcut menu commands (Sheet 2 of 2) Copy down Fill down Modify columns Copy Copy with headers Paste Export to CSV Copies the value in the selected row to all rows below it. This command is available only when you have selected a value that can be copied down. Enters sequential values in the column starting with the value in the selected row and ending with the last row in the column. This command is available only when you have selected a value that can be filled down. Opens the Modify Columns dialog box to choose which columns to display and to change their display order. Copies the data in the selected rows or columns to the Clipboard. Use this command to copy sample information to another application, such as a Microsoft Excel spreadsheet. You cannot paste this data back into the Acquisition mode sample list. Copies the data in the selected rows or columns and the associated column headers to the Clipboard. Use this command to copy sample information to another application, such as an Excel spreadsheet. You cannot paste this data back into the method development compound list. Pastes one column of copied data from another application, such as an Excel spreadsheet, into the selected column. Opens the Save As dialog box to save the batch to a.csv file. Finish Menu In the Finish view, you can use the shortcut menu commands to specify a device state for your configured instruments. Table 2. Finish view shortcut menu commands Turn Device On Turn Device Standby Turn Device Off Keeps the system in the On state when the current run finishes, so you can begin another run without waiting. All power and flows are maintained at operational levels. Default: On Keeps the system in the Standby state when the current run finishes, so you can begin another run with only a short delay between runs. Some devices do not have a Standby feature. For devices with this feature, the device enters a power-saving or consumable-saving mode, and you can switch the device back on in approximately 15 minutes. Depending on the instrument, this state turns liquid flows off but maintains heaters and other subsystems in an On state so that there is no warm-up time required when you change from Standby to On. Keeps the system in the Off state when the current run finishes. The Off state indicates that all power to the instrument, which the TraceFinder application can control, is turned off. This includes power to all heaters and subassemblies, but in some cases not all subassemblies. Some devices do not have an Off feature. For devices that do have this feature, the device enters a power-saving or consumable-saving mode, and you can switch the device back on. When several runs are queued, the application uses the system power scheme of the last submitted run. 2
3 Queues Menu On the Queues page in the Real Time Status view, you can use the shortcut menu commands to control the Acquisition and Processing queues. Table 3. Queues page shortcut menu commands Batch-level Pause Queue Stop Active Batch Stop All Batches Remove Pending Batches Sample-level Stop Batch Remove Pending Batch Remove Pending Samples After the current sample completes, the application pauses the specified queue. This affects only the selected queue. Removes all pending samples from the specified queue. This does not affect the active sample. Removes all pending samples and batches from the specified queue. 4 Analysis Mode Batch View Menus The following shortcut menus are available in the Analysis mode: Batch View Menus Data Review Menus In the Batch View, you can use the shortcut menu commands to create a sample list and specify report formats for the batch. Sample List Menu In the Samples pane, you can use the shortcut menu commands to create a sample list. Table 4. Batch view shortcut menu commands (Sheet 1 of 2) Add sample Insert sample Insert copy sample Reinject selected samples Remove selected samples Import samples Browse in raw file Map raw files to samples Copy down Fill down Modify columns Adds one empty row to the sample grid. This command is available only when you have selected a value that can be copied down. This action applies only to report types for which this output format is available. This command is available on both the Sample Level and Batch Level pages. Duplicates the output format for all samples in the batch. This action applies only to report types where this output format is available. This command is not available on the Batch Level page. 5
6 Data Review Menus In the Data Review View, you can use the shortcut menus to sort the compounds in the Compounds Pane, control the display in the Confirming Ions Page, and display peaks in the Qual Peak Pane. Compounds Pane In the Compounds pane, you can sort the compounds in the Compounds pane. Table 6. Compounds pane shortcut menu commands Sort by Flag and Alphabetical Sort by Flag and Retention Time Sort by Alphabetical Sort by Retention Time Sorts the compounds first by flag, and then within each flag group, sorts the compounds alphabetically. Sorts the compounds from shorter retention time to longer retention time. Confirming Ions Page In the Confirming Ions page, you can control the display in the confirming ion peaks. Table 7. Selects the method used to calculate the ion ratio range windows: Manual, Average, Weighted average, or Level. Displays the range based on the calibration level. Specifies the theoretical ratio of the confirming ion's response to the quantification ion's response. Specifies the Absolute or Relative calculation approach for determining the acceptable ion ratio range. Specifies the acceptable ion ratio range as a percentage. Displays or hides the peak labels (Label Area, Label Retention Time, Label Height, or Label Signal to Noise). Displays peak information for the selected compound. Resets the original scaling after a zoom operation. Opens the Peak Detection Settings dialog box for the selected compound. Adds the ISTD pane to the display. Qual Peak Pane In the Qual Peak pane, you can use the shortcut menu commands to control the peak display. Table 8. 8 Method Development Mode Compounds Menus The following shortcut menus are available in the Master Method view of the Method Development mode: Compounds Menus Select Compounds to Add Menu Several shortcut menus are available on the Compounds page in the Master Method view. Compounds List Spectrum Page Detect Page Chromatogram Pane Spectra Pane Compounds List In the Compounds list, you can use the shortcut menu commands to add a compound to a method. Table 9. Compounds list shortcut menu commands (Sheet 1 of 2) Copy down Display retention time column Copies the value in the selected row to all rows below it. This command is available only when you have selected a value that can be copied down. Refer to Appendix B, Using Copy Down and Fill Down, in the TraceFinder User Guide. Displays or hides the RT column in the compound list. 8

Copies the data in the selected rows or columns to the Clipboard. Use this command to copy compound information to another application, such as an Excel spreadsheet. You cannot paste this data back into the method development compound list, but you can paste this copied data into other areas of the TraceFinder application. Copies the data in the selected rows or columns and the associated column headers to the Clipboard. Use this command to copy sample information to another application, such as an Excel spreadsheet. You cannot paste this data back into the method development compound list. Pastes one column of copied data from another application, such as an Excel spreadsheet, into the selected column. The pasted data must be valid data for the selected column. Removes the last pasted item in the method development compound list. Opens the Save As dialog box to save the current compound list to a.csv file. This same shortcut menu is available for all compound lists on the Compounds or QAQC pages. 9
10 Spectrum Page On the Detection Spectrum page, you can use the shortcut menu commands to create and modify quan peaks and confirming ions. Table 10. Spectrum page shortcut menu commands Update confirming ion ratios with this spectrum Set this mass as quan mass Add this mass to existing quan mass range Add this mass as new quan peak Add this mass as new confirming ion Reset scaling Updates the confirming ion ratios using the selected peak. Adds the quan mass of the selected ion to the quantitation mass used for the quan peak. You can choose to update the ion ratios or not update the ion ratios using this reference spectrum. Adds the selected mass to your existing quan mass range. You can choose to update the ion ratios to adjust the confirming ion comparisons to the new summed quan peak signal. Adds a new quan peak to an existing compound. Adds one or more confirming ions to an existing compound. Returns the chromatogram or spectrum display to its original size. Detect Page On the Detect page, you can use the shortcut menu commands to apply changes to other peaks in the method. Table 11. Detect page shortcut menu commands Apply to all peaks in method Apply to all peaks with like sensitivity setting Updates all compounds in the method with the current settings on the Detect page. These updates apply to both quan and confirming ions. Using the current settings on the Detect page, the application updates all compounds in the method that use the same sensitivity mode (Genesis, ICIS, or Avalon). These updates apply to both quan and confirming ions that use the same sensitivity mode. 10
11 Chromatogram Pane In the Chromatogram pane, you can use the shortcut menu commands to add a compound or quan peak to a method. Table 12. Chromatogram pane shortcut menu commands Add this peak as new quan peak Add this peak as new compound Reset scaling Show graphics side by side or Stack graphics Adds this peak to the selected compound and displays the quantitation peak information for the compound. Opens the Add New Compound dialog box to choose the compound to add to the method. Returns the chromatogram display to its original size. Displays the Chromatogram and Spectra panes side by side. or Stacks the Chromatogram and Spectra panes with the chromatogram on top. Spectra Pane In the Spectra pane, you can use the shortcut menu commands to add compounds and quan peaks to a method. Table 13. Spectra pane shortcut menu commands (Sheet 1 of 2) Use this spectrum for compound reference spectrum Set this mass as quan mass Add this mass to existing quan mass ranges Add this mass as new quan peak Add this mass as new compound Prompts you to update only this spectrum or to update both the spectrum and ion ratios, and then replaces the spectrum in the Spectrum page of the Quan Peak pane with this spectrum. If you choose to update the spectrum and the ion ratios, the application also replaces the ion ratios for the confirming peaks. Prompts you to update the ion ratios or not update the ion ratios and then sets the selected mass as the quan mass. Prompts you to update the ion ratios or not update the ion ratios and then adds the selected mass to the existing quan mass ranges. Adds a new quan peak to the selected compound. Opens the Add New Compound dialog box to choose the compound to add to the method. 11

Select Compounds to Add Menu On the Acquisition List page, when you click the Add Compound button, the Select Compounds to Add dialog box opens where you can select compounds to add to your method. The commands on the shortcut menu make it easier to select multiple compounds to add to a method. Table 14. Copies the value in the selected row to all rows below it. 12
13 Configuration Mode Project Administration Menu The following shortcut menus are available in the Configuration mode: Project Administration Menu Compound Datastore Menu The shortcut menu commands in the Project Administration view let you create projects and subprojects to organize your batch folders. Table 15. Project Administration view shortcut menu commands Rename Remove project Remove all empty child folders Copy folder hierarchy from drive Selects the project or subproject name for editing. Removes the selected project or subproject. Removes all folders that contain no subfolders or files. You cannot undo this command. Copies the hierarchy of the selected drive and creates a Projects folder hierarchy that matches that of the selected drive. Compound Datastore Menu The shortcut menu commands in the Compound Datastore view reflect only the functions that are available for the selected information. Each compound requires at least one quan peak. Removes the selected row and all confirming ion rows within it. Adds a new confirming ion row to the quan peak. A confirming ion includes a mass value.
