1 Applied Biosystems Attune Cytometric Software version 1.2 Release Notes Customer ( you ) must review these notes prior to installing or operating the Attune Cytometric Software version 1.2 ( Attune Software v1.2 ). Attune Software v1.2 Installation (fresh install) NOTE: You must have Administrator privileges to install this software 1. Ensure that Microsoft.NET framework 3.5 SP1 is installed prior to installing the Attune Software v1.2. This software is available from Microsoft Corporation at 2. Insert the Attune Cytometric Software CD - if the installer does not automatically start double click the file: Attune_Setup.exe 3. Click Next to proceed to the License Terms. 4. After reading and accepting the license terms by checking the checkbox, click Next, choose the destination location of the Attune Software v1.2 (default location recommended) and click Next twice. 5. When the installation is complete click Finish. NOTE: The USB driver must also be installed to operate the cytometer from the computer. Upon first connecting with the instrument, user will be instructed to locate the USB device driver. Please follow instructions from the Installation Guide to complete the driver setup. NOTE: When first starting Attune Software v1.2, the default Username is Admin and the default Password is password. Reset as required. Upgrading from a previous Attune Cytometric Software version 1. If the Attune Software v1.2 is installed on a machine with an existing installation of an earlier version of the Attune Cytometric Software, DO NOT uninstall the existing software. 2. Prior to installation, backup the user folder in the Applied Biosystems Attune software directory as a precaution. 6. Insert the Attune Cytometric Software CD -- if the installer does not automatically start, open the CD contents in the Windows Explorer and double click the file: Attune_Setup.exe 3. Click Next to proceed to the License Terms. 4. After reading and accepting the license terms by checking the checkbox, click Next, choose the destination location of the Attune Software v1.2 (default location recommended) and click Next twice. 5. When the installation is complete click Finish. 6. Close all software programs (Example- Word) on the computer and shut down the computer. If the power is still on the Attune Cytometer, push and hold the power button to shut off the power. 7. Unplug the Attune Cytometer power cord for at least 15 seconds (resets the internal electronics). 8. Plug in the Attune Cytometer power cord and restart the computer. System Requirements 1

2 Recommended system: Intel Dual Core 960 OptiPlex computer with 4 GB RAM, Intel Core 2 Duo CPU E GHz processor, 500 GB of free hard disk space, 24 display with a resolution of 1920 x 1200 Windows XP Professional operating system with Service Pack 3 with Microsoft.NET 3.5 framework SP1 NOTE: The Attune Software v1.2 has not been evaluated for operation on other Microsoft operating systems. If a user saves compensation settings as any name besides Default.gcs and then uses the compensation settings in a new experiment, upon logout the association of the compensation settings with that experiment is lost. 2. When slider bars are moved during acquisition, the populations move as expected but the data collected prior to the adjustment is still visible until the CLEAR button is pressed. During RECORD clear cannot be used as it will erase the previously recorded data. 3. When overlaying a file containing <250K events onto a file >250K events, the active data (>250K) will revert to an uncompensated view until F5 is pressed. This only affects the display of data when compensation is applied. 4. It is highly advised that users DO NOT import any FCS files into an experiment until all samples have been acquired. When importing FCS files into an experiment that contains compensation controls, the experiment voltages are updated to those of the imported file when they shouldn t be. If additional samples are then recorded, the voltages may differ from those used to collect the compensation controls resulting in erroneously compensated data. 5. Setting the default folder for data requires that the Users folder is manually copied to the new directory prior to setting the folder option within the Attune Software v Gate names are limited to 50 characters. When derived gates are created where the total name exceeds 50 characters, each individual gate name is truncated to 20 characters. This will most likely affect the naming of nested gates. For example, to create an AND gate comprising 5 gates named Gate1, Gate2, Gate3, Gate4, and Gate5 requires an iterative process: 1 st : Gate1 AND Gate2-15 Characters 2 nd : (Gate1 AND Gate2) AND Gate3-27 Characters 3 rd : ((Gate1 AND Gate2) AND Gate3) AND Gate4-39 Characters 4 th : (((Gate1 AND Gate2) AND Gate3) AND Gate4) AND Gate5 (((Gate1 AND Gate2) AN) AND Gate5-51 Characters Installation and User Management Issues 1. Setting the default folder for data requires that the Users folder is manually copied to the new directory prior to setting the folder option within the Attune Software v DO NOT uninstall the existing version of the Attune software before upgrading. If the Attune Software is uninstalled prior to an upgrade, all users data are programmed to remain intact but the configuration file required to populate the Experiment Explorer is deleted. As a consequence, if the Attune software is re-installed, upon login the experiments will not be visible in the Experiment Explorer. Notwithstanding, backup all user data to help prevent data loss. 4

5 Compensation Issues 1. If a user saves compensation settings to any name besides Default.gcs and then uses the compensation settings in a new experiment, upon logout the association of the compensation settings with that experiment is lost and the compensation settings will need to be reimported. 2. When slider bars are moved during acquisition, the populations move as expected but the data collected prior to the adjustment is still visible until the CLEAR button is pressed. During RECORD clear cannot be used as it will erase the previously recorded data. 3. When overlaying a file containing <250K events onto a file >250K events, the active data (>250K) will revert to an uncompensated view until F5 is pressed. This only affects the display of data when compensation is applied. 4. When using the slider bars, it is essential to click completely on the slider bar handle prior to moving in any direction. Moving the slider bar handle with improper focus results in slow performance. Correct focus can be identified by the location in which the compensation value is displayed while hovering over the handle. 5. Adjusting multiple slider bars without allowing each independent adjustment to fully update the data may result in Attune Software v1.2 instability. For example, if adjusting the X-axis slider on a plot, allow the data to fully refresh prior to adjusting the Y-axis slider. 6. If manual compensation is applied to an experiment (newly created or imported) with disabled parameters and the corresponding compensation workspaces are opened, the X-Axis of the histogram plot will display Open a Sample/FCS file to select a parameter. 7. The Use Compensation button is only available for higher level plots and does not allow toggling compensation on/off at a plot specific level. It is grayed out unless the top level plot is selected. 8. If manual compensation is applied to an experiment (newly created or imported) with disabled channels and the corresponding compensation workspace are opened, the X-axis label of the histogram plots will display Open a Sample/FCS file to select a parameter. 9. Parameters cannot be mix-and-matched to include both height and area measurements when calculating compensation. FSC and SSC are required parameters for setting up compensation. Ensure all required area or height parameters are enabled prior to starting the compensation setup. 10. Undo and delete does not function in the compensation workspace. 11. When printing the compensation workspace, the plots temporarily rearrange so that all plots can be printed without having to scale the plots to fit the page. Upon completion of the print, the plots revert to their original location. File and Data Management Issues 1. It is highly advised that users DO NOT import any FCS files into an experiment until all samples have been acquired. When importing FCS files into an experiment that contains compensation controls, the experiment voltages are updated to those of the imported file 5

6 when they shouldn t be. If additional samples are then recorded, the voltages may differ from those used to collect the compensation controls resulting in erroneously compensated data. 2. If a user opens the Instrument Settings after accepting the update to the experiment voltages (prompted for after importing a FCS file into an experiment that contains no compensation), they may be prompted with a second message indicating that the instrument settings have changed and whether they would like to save the changes. The user must confirm the changes otherwise the voltages will revert to the previously existing settings prior to the import of the new file. 3. Occasionally content in the Experiment Explorer window flutters. To stop the fluttering: expand the width of the Experiment Explorer; click the Reset Windows Layout button on the View tab; or, use the scroll bar on the right side of the Experiment Explorer to move up or down 4. When saving workspaces as a template (*.get) file, the workspace must be saved prior to template creation. Failure to save the workspace will result in a template that utilizes the last saved state of the workspace. 5. The Attune Software v1.2 does not allow renaming of an active experiment name. In order to rename an experiment, open sample from another experiment and rename the desired experiment. 6. If the user prints the Instrument Settings and does not close the PDF and tries to re-print the Instrument Settings, an error message telling the user that The process cannot access the file (Your filename) because it is being used by another process. Make sure the PDF is closed prior to re-printing. 7. Right clicking on the Experiment Explorer followed by a left click action on the Experiment Explorer will result in a ghost image of whatever object has been left clicked. A subsequent left click action will result in normal behavior. 8. Using a template that was created from a sample workspace containing overlays is not recommended. 9. Double clicking either the up or down arrows of the Experiment Explorer scroll bar will open whatever object is highlighted in the explorer tree. Acquisition and Analysis Issues 1. Custom parameters cannot be created during analysis mode. Create custom parameters prior to acquisition of data as they are written to the FCS file. 2. Gate names are limited to 50 characters. When derived gates are created where the total name exceeds 50 characters, each individual gate name is truncated to 20 characters. This will most likely affect the naming of nested gates. If data is collected (only Run button is pressed) over a previously recorded sample, the user must switch to another sample and then re-open the previous sample to see the original recorded data on the workspace. 4. If data is collected (only Run button is pressed) over a previously recorded sample and the FCS viewer is opened, the data presented is that of the currently collected data and not of the previously recorded sample. In order to see the data corresponding to the recorded sample, the user must switch to another sample (with or without recorded data) and then re-open the previous sample to see the original recorded data. 5. If running more than 4 mls it is essential to rinse between each 4 ml aliquot; do not run more than 4 ml at a time without rinsing. Data on subsequent aliquots can be appended to the previous data by choosing Run, Record, and Append. Append is only available if you do not change samples, transit rates, or instrument settings prior to clicking Run and Record. 6. Backgates can only be applied to higher level plots (e.g.- parent, grandparent, etc) 7. In order to change the LinLog linearization parameter (found on the advance tab of the instrument settings), the global Instrument Settings must be opened to set the new value; otherwise the OK button will be grayed out. 8. When a plot s range is changed via the customize window, changes will not take effect using the Enter key. In order for the entered value to take effect, either click the Close button or set the focus elsewhere in the customize window. 9. Changing the range on a Dot Plot such that either the Y or X-axis minimum is greater than 0 will result in vertical striping on the plot when the sample is re-opened. Resizing the graph, adjusting the range or scale, and setting the plot to a different population will fix the striping issue while the sample is open. 10. Removing a title from a Dot Plot will result in horizontal striping until the plot is resized or a new title is added. 11. The maximum number of workspace objects is limited to 100 objects. 12. If a window becomes frozen or goes missing, clicking the Reset Windows Layout on the View Tab will reset the default position of all windows. Baseline, Performance Test and Levey-Jennings Issues 1. If any channel in the baseline is flagged as anything but Criteria Met the user is now warned and given a recommendation to re-run the baseline. 2. If a user proceeds to run a performance test when a baseline failed due to the inability to reach the target MFI, no delta PMT will be reported. 3. When the target MFI cannot be reached, a PMT value may be reported and consequently a delta PMT. These values should not be reported. However, the criteria is still flagged correctly as Out of Range due to the failure to reach the target MFI. 7

8 System Settings (Language, Fonts, Themes) Issues 1. At this time, the Attune Software v1.2 has only been fully tested using English (United States) as the OS language option. 2. Use of extra large system fonts is not supported and will result in truncation of text throughout the Attune Software v Do not change any system display properties while the Attune Software v1.2 is running. Changing settings such as the Windows Theme and any appearance setting while running the Attune Software v1.2 will result in software instability. 4. Certain fonts will not take effect if selected for plot titles, labels, statistics fonts, and text box fonts. Attune Software v1.2 Stability Issues 1. On rare occasions, unhandled exception errors occur during operation which requires restarting the Attune Software v1.2. If the pumps are running when one of these exceptions occurs the user will either have to immediately restart the Attune Software v1.2 and run either the startup script or stop script or turn off the instrument to avoid the pumps running beyond their stop positions. 2. Adjusting multiple slider bars without allowing each independent adjustment to fully update the data may result in Attune Software v1.2 instability. For example, if adjusting the X-axis slider on a plot, allow the data to fully refresh prior to adjusting the Y-axis slider. 3. Do not change any system display properties while the Attune Software v1.2 is running. Changing settings such as the Windows Theme and any appearance setting while running the Attune Software v1.2 will result in Attune Software v1.2 instability. Hardware Issues: 1. Connecting the waste sensor cable while leaving the waste tubing disconnected will result in increased back pressure and can damage to the fluidics system.
