The QuantStudio TM Design & Analysis Software allows the user to open, run and analyze experiments generated with QuantStudio TM 3 Real-Time PCR System and QuantStudio TM 5 Real-Time PCR System. The software also enables the user to set up experiments, send experiments to the instrument, collect data and analyze the collected data all in an integrated and streamlined fashion. 3 Fixed issue in which amplification plots are not refreshed correctly for multiplex experiments after the target name is changed and the run re-analyzed. Fixed issue that displayed an incorrect warning message alerting the user to change the LED lamp when the user started a new run. Fixed issue on Peak calling threshold option for melt curve analysis not working when there are omitted wells. Fixed issue in which MTP flag is not updated when the threshold line is moved for Peak calling threshold option for melt curve analysis. Fixed issue on incorrect rounding of quantity values in the standard curve dilution setup wizard. Version Fixed issue leading to the thermal method of the experiment file being overwritten when the user imports the plate setup using an EDS file. Fixed issue in which Melt curve plots are not initially displayed after a Melt-only experiment run is completed. Fixed issue where a dialog warning user that there are unsaved changes is always invoked when user closes an experiment file with run results (EDS), even without any changes. Fixed issue resulting in Melt curve plot not being displayed when users select an empty well in table view followed by a switch to plate view. Fixed issue in which column selections are not working if user selects the "Peak Calling Threshold" option and adjusts the threshold by dragging the threshold line. Fixed issue in which Melt analysis is only performed for the target assigned in the selected well and the melt curves for the other targets on the plate are not displayed. Fixed issue in which user cannot add Target and Sample when Melt Stage is removed from a SYBR experiment. Fixed issue in which the software stops responding when running an experiment with passive reference ROX but only optical filter X1M1 enabled. Fixed issue in which the settings and tools for Gene Expression plots stop working after users select a sample for viewing. Fixed issue in SAE admin console in which Password re-use and retention policy is not enforced when password is changed from user profile. Fixed issue in SAE admin console system settings to correct the unclear labeling for Reset failure logon counter wait duration. Fixed issue in SAE admin console in which user with administrator role is allowed to change own role. Fixed issue in which SAE admin console use computer hostname as Host ID instead of using hardware motherboard serial number. Version Fixed issue in which incorrect Tm values are displayed if the multi-peak calling is enabled using the relative-to-dominant-peak method Fixed intermittent issue where the experiment is automatically analyzed but not automatically saved after a run. Software will automatically save result generated by auto analysis upon completion of run. Fixed issue related to displaying the Melt curve plot and Tm values correctly for PCR with Melt experiments when the file is re-open. Fixed issue where user s selection of the column display was not retained.

4 Fixed issue where Command Line utility export function does not export accurate Melt Curve results for PCR with Melt experiment. Version Fixed an issue in which the instrument touch screen display incorrect status for the Transferred flag in the Run History page. It was not updated for run started from desktop software with filename containing space. Fixed an issue in which invalid filter set was added when user clicked on the disabled optical filters in the Optical filter settings page for QS3. Fixed an intermittent issue in which the desktop software failed to discover the instrument in a collocated connection. Fixed incorrect data transfer message for run file name that contains spaces. Fixed an issue where some melt data is missing in the export file if user is using the autoexport option. LICENSE See accompanying End User License Agreement for details. COMPATIBILITY This software is compatible with QuantStudio TM 3 and 5 Real-Time PCR instruments with firmware version v1.1 or later. This software is backward compatible with templates and run files generated by QuantStudio TM 3 and 5 Real-Time PCR instruments with firmware version v1.1 or later. This software is backward compatible with templates and run files generated by Design and Analysis software v1.1 or later. The software can import setup files created by 7500 v2.x/ SDS v1.4/ StepOne Plus software. ONLINE HELP Any changes not mentioned in the Online Help are covered in Release Notes and/or User Bulletin. SYSTEM REQUIREMENTS The computer hardware and operating system (OS) requirements for the QuantStudio TM Design & Analysis Software v1.4.3 are: Windows 7 (32-bit or 64-bit) Pentium 4 processor or compatible, with minimum 4 GB of RAM and 500 GB of hard drive capacity Minimum monitor resolution of 1280x1024 One open Ethernet port for connecting to the instrument directly

5 Excel software Internet Explorer 10 or newer, Google Chrome 40 or newer, Firefox 40 or newer. INSTALL SOFTWARE IMPORTANT - To help prevent data loss, it is strongly advised that all user data is backed up before installing the software. Log on to the Windows system with Administrator privileges. Obtain the software installation package. Double click on the installer application to start the installation. Agree to the End User License Agreement (EULA) when prompted and follow the instructions to complete the install operation. The software will be installed, by default, to C:\Program Files (x86)\applied BioSystems\QuantStudio Design & Analysis Software (referred to as the home directory of the QuantStudio TM Design & Analysis Software). A program group, QuantStudio Design & Analysis Software will be created during installation. In addition, a short cut to the application, QuantStudio TM Design & Analysis Software, will be installed on the computer desktop. UNINSTALL SOFTWARE IMPORTANT: To prevent data loss, it is strongly advised that all user data is backed up before uninstalling the Software. From Windows Start button, find the QuantStudio TM Design & Analysis Software program group. Click on Uninstall QuantStudio TM Design & Analysis Software. In the wizard, follow the instructions and complete the uninstall operation. Optionally, rename or delete the home directory of the QuantStudio TM Design & Analysis Software application.
