3 MassLynx 4.2 Software Change Note 989 Introduction: MassLynx version 4.2 Software Change Note (SCN) 989 supersedes MassLynx version 4.1 SCN 920 and SCN 919 for the MS instruments described below. MassLynx 4.2 SCN 989 provides the enhancements and stability fault fixes as described in the sections below. 5 MassLynx 4.2 SCN 989 installation procedure MassLynx 4.2 SCN 989 is a complete installation of MassLynx 4.2. If any other MassLynx SCNs are already installed, you must uninstall them using the Programs and Features utility in the Windows Control Panel before you install MassLynx 4.2 SCN Close MassLynx and any other software applications. 2. If any instrument drivers (such as autosamplers or detectors) are installed, you must remove them using the Programs and Features utility in the Windows Control Panel before you install MassLynx 4.2 SCN Remove Waters Pump Control, via the deployment manager, before you install MassLynx. 4. If MassLynx is installed, remove it using the Programs and Features utility in the Windows Control Panel. When removal is complete, reboot the PC. 5. Manually delete the "C:\Program Files (x86)\micromass Utilities\ICOP" folder before you install MassLynx 4.2 SCN 989. Install MassLynx V4.2 SCN 989 according to the following instructions. You must be logged in with an Administrator account. 1. Select Start > Run from the Windows start menu and type <DVD Drive>:\setup <return> (where <DVD DRIVE> is the drive letter of the DVDROM). 2. Follow the instructions in the installation wizard. 3. Click Finish to complete installation of the SCN files. 4. Reboot the PC and log back in to Windows. 5. If MassLynx was installed with the Xevo TQ-S or Xevo TQ-MS option selected, reboot the instrument embedded PC. If an inlet system is used: 1. Launch MassLynx and open the Inlet Editor. Select Instrument Configuration from the Tools menu. 2. Install any required Waters instrument drivers (ICS) using the Deployment Manager by clicking Setup Instruments. If any drivers are installed, Waters recommends that you reboot the PC before you continue the inlet system configuration. 3. Click Configure to launch the Inlet Configuration dialog and complete the inlet system configuration. Note: You cannot modify or repair an installation. Note: OpenLynx is included on all installations of MassLynx 4.2 SCN 989. Page 5 of 20

6 Installing stand-alone applications Follow these instructions to install OALogin, OAToolkit, OpenLynx Browser, and TargetLynx Browser. If earlier versions of these applications reside on the computer, use the Programs and Features utility in the Windows Control Panel to remove them before installing the MassLynx 4.2 SCN 989 version. 1. Close any open software applications. 2. Navigate to the Applications folder on the DVD and select the folder for the desired application. 3. Double-click setup.exe. 4. Follow the installation prompts, accepting the default settings. 5. Click Finish to complete the installation. Installing Quanpedia databases Example databases are available on a separate CD. Copy these examples onto the PC, and then open them in Quanpedia by selecting Options > Database > Open. Files copied from a CD may have the read-only flag set, and this must be removed. To manually remove the read-only attribute from a file: 1. In Windows Explorer, right-click the file that you want to change, and then click Properties. 2. On the General tab, click to clear the Read Only check box. 3. Click OK. Installing and configuring the Adobe Print Driver To use the Print to PDF options in the MS Console and the MS Method Editor, you must install the Adobe PDF print driver. This driver is part of Adobe Acrobat Distiller, which is included in Adobe Acrobat Professional. Adobe Acrobat Professional 9.0 is the recommended and validated version for use with MassLynx. To install Adobe Acrobat Professional 9.0: Log in as an administrator and install Adobe Acrobat 9, accepting the default settings. Note: You might need to restart the computer. When the installation is complete, double-click the Adobe Acrobat 9 Standard icon on your desktop. Read and accept the license agreement, and then close Adobe Acrobat. For each user account on the host PC, follow these steps to configure the printing preferences: In the Windows Control Panel, ensure that Adobe PDF appears in the list of installed printers. Note: Do not alter or rename the Adobe PDF printer instance. Recommendation: Do not select Adobe PDF as the default printing device. Right-click Adobe PDF and select Printing Preferences. On the Adobe PDF Settings tab, ensure that the following options are selected: o Default Settings: Standard o Adobe PDF Security: as appropriate o Adobe PDF Output Folder: Prompt for PDF filename o Adobe PDF Page Size: as appropriate Ensure that the Rely on system fonts only; do not use document fonts and the Delete log files for successful jobs options are enabled and that all other options are cleared. 7 Click Apply. Click OK. Note: To configure PDF printing for OALogin, specify the OALogin ReportDB directory (normally C:\MassLynx\OALogin\ReportDB) as the Adobe PDF Output Folder. Uninstalling MassLynx To uninstall MassLynx software, use the Programs and Features utility in the Windows Control Panel. Page 7 of 20

8 MS Concessions The following table lists the known software issues and workarounds for MassLynx 4.2 SCN 989. General Selecting the Network option in the Print Setup dialog box causes MassLynx to stop responding. Solution: Configure the desired printers in the operating system. This way, the printers are available in the MassLynx Print Setup dialog box, and you need not select the Network option. The CalFileName header in the chromatogram view displays commas. By design, a non-admin user cannot adjust date and time settings. You must have operating system administrative privileges to run the ACQUITY Plot Viewer from the C:\Program Files (x86)\waters Instruments\Bin folder. During the installation, an error message indicating that the DHCP Server failed to register sometimes appears. If it does, cancel the installation and then restart it. During the removal of MassLynx software, the Waters DHCP error - 'Could not delete service' message sometimes appears. If it does, acknowledge it. When the installation completes, reboot the computer before attempting to install additional software. INLETS Concessions The following table lists the known software issues and workarounds for MassLynx 4.2 SCN 989. General When a Waters 515 pump is used, you must ensure that the pump is connected and turned on before you turn on or reboot the SFO/PCM. Extended wash is not supported for Waters 2695 and You must install the esat/in detector with the Waters Pump Control ICS driver. The esat/in channel description is saved only when selecting the x to close the method editor. The Waters 2545 pump is shown as Waters 2535 in the experimental record. Waters recommends that you use a scan rate no higher than 1 scan per second with the Waters 2996 detector. When running an ACQUITY Open Architecture System, enable the column temperature data channel in the ACQUITY Column Manager method. With a Waters 2777, use fill series to populate the vial reference. Using Add sample beyond the maximum vial capacity can cause an application error in MassLynx. Additional status can become blank after a power reboot of the Waters 25x5 pump. To recover, reinstall the ICS drive. The first time an ACQUITY system is initialized, an error message about an ACQUITY server may appear. You may safely ignore this message. If a post-batch shutdown method is configured, it initiates before any configured post run completes. If post-batch shutdown and post-run methods are required in the same batch, add an additional blank sample to the end of the batch, where the desired post-run method runs as the main method. Inlet Editor can leak memory when individual instrument method editors are repeatedly opened and closed without Page 8 of 20

9 closing the Inlet Editor itself. Close and reopen the Inlet Editor at intervals during lengthy method creation or editing sessions. After system configuration, an MFC Inlet Kernel error may appear. You can ignore this message. When 150-mm-tall tubes are used, if the injector Z offset is set to higher than 1200, set the Travel Height to Above Shield. The ACQUITY Column Temperature data channel does not collect data in MassLynx. Uninstalling some ACQUITY drivers may cause communications faults with the remaining inlet system. Waters recommends that you leave ACQUITY drivers installed on the system, even if the instruments are not in use. When running ACQUITY Open Architecture System, enable the column temperature data channel in the ACQUITY Column Manager method. After de-configuring ACQUITY modules within the software, the console window may stop displaying instruments that are still configured. If this occurs, run C:\Program Files (x86)\micromass Utilities\ICOP\sources\Support Files\ICS Companion Setup.exe and reboot the PC. This should resolve the console display issues. Text on some ACQUITY PDA error messages may appear incorrectly. Resetting communications to the inlet system should resolve this problem. The first time an ACQUITY system initializes, an error message about an ACQUITY server may pop up. You can safely ignore this message. If the inlet system is left in an error state for a long period, the Solvent Monitor application may crash. Page 9 of 20

10 APPLICATIONS Enhancements The following tables list the software enhancements included in MassLynx 4.2 SCN 989. TargetLynx XS TargetLynx XS now offers the ability to keep manual peak modifications over consecutive reintegrations, provided there are no modifications to the TargetLynx XS Method for settings affecting integration and extractions. This includes the number of compounds and the names in the method. TargetLynx XS now offers the ability to set retention time tolerance in the TargetLynx XS method as absolute values, rather than just percentages. TargetLynx XS now offers the ability to report samples below a concentration threshold by setting a minimum standard addition concentration value in the concentration flagging section of the TargetLynx XS Method Editor. Quanpedia now allows users to update compound retention times within an analysis using the QLD files generated by TargetLynx XS. OpenLynx The user-defined maximum custom Flow Rate value from the OALogin is used to validate the Flow Rate value on the OALogin sample batch submission wizard Set Gradient page. The OALogin.pro file with extra spaces populates the users correctly in OALogin. Column Temp and Run time are used as defined in the Inlet Editor UI when Set Gradient is cleared on the OALogin sample batch submission wizard. The sample login remembers the wavelengths set during the last login from OALogin. Concessions The following tables list the known software issues and workarounds for MassLynx 4.2 SCN 989. TargetLynx Modified calculated concentration column headers are not reflected in the samples report. Instead, they retain their default headings. The following values are blank when the indeterminate flag is set: Calculated Concentration % deviation % Recovery LOD Flag LOD LOQ Flag LOQ Processing of 2048 functions data (1024 MRMs and 1024 PICs) can take up to ten minutes to complete. An issue with the Keep Peak Modifications feature in TargetLynx XS: Manual peak modifications do not clear if you only enable/disable the Apex Track Enabled? option in the Integration section. As in previous releases of TargetLynx (XS), when a peak is thresholded out during integration/quantitation, the No Solution flag may still be triggered for a sample. Page 10 of 20

11 When the Calculated Concentration field is blank in the TargetLynx XS browser summary pane and/or the chromatogram window, the analconc field exports in either XML/TXT files or MassLynx LIMS Interface v3.0 as a blank. Review the data for any blank concentrations in the Calculated Concentration field. Quanpedia When you open a Quanpedia database on a computer from a shared location, and the same database is opened from another computer, no error displays to inform you that the database is already open. QuanOptimize When you press the F1 key in the following QuanOptimize applications, the online Help does not appear: Edit Method Run QuanOptimize View Results You can still access Help by pressing the F1 key in the main menu. Use QuanOptimize only for one polarity per analysis. TargetLynx XS processing can fail due to a mismatch in the function numbering of data obtained via a specific QuanOptimize setup. When the lowest mass compound optimizes in negative mode, it is placed in function 2 of the MS Method but assigned Function 1 in the TargetLynx XS method. Positive compounds are acquired in function 1 but assigned function 2 in the TargetLynx XS method. This causes a failure in the AutoQuantify option and in all subsequent TargetLynx XS processing. To avoid this issue, do not use the AutoQuantify option. Manually correct the functions in the TargetLynx XS Method. When performing a QuanOptimize Analysis, MassLynx describes the PreOptimize and PreAnalysis stages as Running Loop Switching Method and Running Column Switching Method, respectively.
