1 BodyViz User Manual

2 Gamepad Controls The first step in becoming an expert BodyViz user is to get acquainted with the Xbox gamepad, also known as a controller, and the BodyViz Controller Panel. These can be seen below in Figure 1 and Figure 2. The sticks, directional pad, triggers, bumpers and buttons correspond to the BodyViz Controller Panel on the right hand side of the screen. 3 Studies When BodyViz is launched, the My BodyViz Studies panel, seen below in Figure 3, will automatically be displayed revealing all of your BodyViz studies. The panel can also be loaded at any time by pressing the Start Button or selecting the Studies -> My BodyViz Studies menu item in the menu bar at the top of the screen. Depending on the size of the volume, it could take a few moments to load (sample datasets may have been provided with your download). Figure 3: The My BodyViz Studies Panel used for loading studies. The studies can be selected with the mouse. You can also select multiple studies by holding down the Control or Shift keyboard buttons while selecting the studies. Once the dataset is selected, the buttons on the right side of the panel can be used to modify the list of studies. The following is a detailed description of what each of the buttons does. Add New Study Files Adds a single study by selecting multiple files within a directory. o This can be useful for viewing only portions of a very large dataset. o Selecting multiple files requires holding down the Control or Shift keys while performing the selection. Add New Study Folder Adds studies by selecting a single directory. o This is the fastest and recommended way for adding studies into BodyViz. Search For Studies Searches the selected directory and sub-directories for studies. o BodyViz will search the selected directory for the best studies and automatically load them into the My BodyViz Studies Panel. o See the Preferences section below to learn how to limit the number of studies BodyViz will retrieve when performing a search operation. Load Selected Study Loads the selected study into BodyViz. Delete Selected Studies Removes the selected studies. BodyViz 3 User Manual 2

4 User Interface Navigation When a study finishes loading, use the Left Stick to pan the volume and the Right Stick to rotate the volume. Next, use the Directional Pad to zoom the volume in and out. Practice these actions and then try them in combination. BodyViz provides a very intuitive navigation through a 3D volume. The lower left panel of the user interface is dedicated to displaying the current Mode and Selection. The Mode defines what types of modifications can be made to the volume and the Selection defines which volume you currently have selected. This panel also can display specific information applying to the selected mode. To navigate through all the Modes, BodyViz uses a circular navigation technique using the Triggers. This means all the modes are placed in a circular order. Cycling forward from the last mode moves back to the first mode and vice versa. It is also important to note how the Controller Panel changes the available Bumper and Button functions when cycling between modes. ProTip: The Right Trigger moves forwards through the modes and the Left Trigger moves backwards. Try cycling both ways through the modes to get acquainted with this behavior. Pressing a Bumper or an A, B, X, Y Button activates a particular function in the current mode. See the Modes and Functions section for additional information. ProTip: Use the Triggers to navigate to the Color mode. Then use the Bumpers to switch between various colors and choose one you like (we recommend the Bone color). Now use the Triggers again to navigate to the Tissue Type mode. Use the Bumpers to select a different tissue type (i.e. Bone, Soft Tissue, Fat, etc.). BodyViz 3 User Manual 3

6 Modes and Functions BodyViz contains many different useful modes and functions for interacting with the volume. These modes allow users to inspect volumes by clipping into them, modifying window and color transfer functions, measuring objects within the dataset and even inserting objects into the volume for surgical planning. Each of the modes and their respective functions are described in detail. Examiner Mode The Examiner Mode allows the volume to be examined by navigating around using the Left Stick to pan, the Right Stick to rotate and the Directional Pad to zoom in and out. ProTip: The navigation is designed to control the movement of the volume. The Left Stick moves the volume left / right / up / down. The Right Stick rotates the volume left / right / forwards / backwards. The Directional Pad s up and down buttons zoom the volume in and out. This is the behavior for all modes with the exception of the Free Camera mode. The Examiner Mode also allows you to select different volumes with the Bumpers as well as toggle the bounding box with the A Button and switch the background color with the Y Button. Free Camera Mode The Free Camera Mode navigation is different than all other modes since it is designed to move the camera instead of moving the volume. The Left Stick pans the camera, the Right Stick rotates the camera s direction, and the Directional Pad moves the camera closer and farther from the volume. The first major functionality of the Free Camera Mode is to allow you to save preset views of the volume and animate between them. Pressing the A Button will save a preset view and then you can cycle between the preset views with the Bumpers. Cycling between the views is automatically animated to provide a fluid transition between viewpoints. The second function is the ability to create animation paths for the camera to travel along. These animation paths are referred to as Fly Throughs. To create an animation path, you must first enter the paths function by pressing the X Button. Then, create a new path by pressing the A Button. Now you must set waypoints for the path by pressing the A Button. Once you have set all your waypoints, accept the path with the X Button. You can now animate along the path using the Left Stick. The B Button will reset the camera to the default position. BodyViz 3 User Manual 5

7 Clipping Plane Mode Clipping Plane Mode enables the investigation of internal anatomy by not rendering the clipped portions of the volume as seen in Figure 5. To create a clipping plane, use the Bumpers to select the clipping plane you wish to move. Then press the A Button to add a new clipping plane. The Directional Pad can change the position of the clipping plane using both small and large adjustments (quickly and slowly). The Left Stick changes the orientation to create oblique clipping planes. When you are satisfied with the placement of the clipping plane, accept the position with the A Button. The B Button can be used to delete any selected clipping plane. Trocar Mode The Trocar Mode was designed for virtual trocar manipulation for minimally invasive surgical planning. Next, use the Left Stick to pan the trocar from the Top View of the volume. 8 view. The Left Stick can still be used to pan the trocar while the Right Stick will rotate the trocar about the center point to modify the orientation. Repeat this process for the Right and Front Views. Once in the final position, press the A Button to set the trocar in place. You can create multiple trocars within a volume. Using the Bumpers you can select any of the trocars you have positioned. The B Button will delete a trocar, and you can do fine-motor movement using the X Button. Beam Mode The Beam Mode allows for virtual external radiation beam placement. Press the A Button to add a virtual beam. Use the Left Stick to position the beam from the Top View, then press the A Button for additional positioning views. Repeat this placement process for the Right and Front Views, then press the A Button to set the beam in place. Multiple beams can be created within a volume. Using the Bumpers, you can select between the beams you have positioned. The B Button will delete a selected beam and the X Button will allow you to do fine-motor movement of the beam. ProTip: Many of the buttons used to navigate through BodyViz have universal actions assigned to them. For example, within Beam Mode the A Button is Add Beam in the menu, the B Button is Delete Beam and the X Button is Move Beam. This same functionality is also used in Clipping Plane, Trocar, Measurement, Coordinate and Annotation Modes. BodyViz 3 User Manual 7

9 Figure 8: A screenshot of two different measurements. Measurement Mode The Measurement Mode is for measuring the distance between two points in a study. Press the A Button to begin creating a measurement. The Left Stick is used to pan the measurement point to the first position. Pressing the A Button again then selects the second measurement point. Use the Left Stick to place the second measurement point. Press the A Button again to cycle to the next positioning view. Repeat this process until both points are in their final positions. Pressing the A Button a final time will accept the measurement point positions and calculate the distance between the two measurement points in the lower left user interface panel. The Left Bumper allows you to cycle the clipping planes along the measurement plane. Cycling between the active measurements for the selected volume can be accomplished by pressing the Right Bumper. The B Button deletes measurements and the X Button allows you to modify the measurement points. See Figure 8 for an example of a measurement. 10 Coordinate Mode The Coordinate Mode (Figure 9) allows users to pinpoint precise locations within the dataset in reference to the volume s origin and original slice data by placing a virtual orb. Press the A Button to place an orb into the study. The Left Stick pans the orb while the Right Stick moves the orb forwards and backwards. Press the A Button again to cycle to the next positioning view. Repeat this process until the orb placement is accepted. As the orb is being positioned, the slice number and XYZ coordinate location in millimeters is updated in real-time in the lower left panel. The Left Bumper allows you to cycle the clipping planes along the coordinate plane. The B Button will reset the coordinate and the X Button allows you to make changes to the existing coordinate. Annotation Mode The Annotation Mode was designed to help users quickly and easily label specific anatomical features and can be seen in Figure 10. To add an annotation to the selected volume, begin by pressing the A Button. This will place the annotation sphere in the middle of the volume, which can be panned using the Left Stick. The spheres diameter can be adjusted using the Left and Right Triggers. Press the A Button after it is positioned in the appropriate location to move to the next positioning view. The Left Stick continues to pan the pointer, but the Right Stick now allows the orientation to be modified. Repeat this process until the pointer is in the final location. Pressing the A Button to accept the final location will display the Annotation Editor. This allows you to enter the category (vascular, musculoskeletal, etc.), select a border color and enter a description for the annotation. 11 ProTip: The editor supports Tab and Enter keyboard shortcuts to make data entry easier. Pressing the OK Button will place the annotation onto the left side of the user interface with a leader line connected to the annotation sphere. As the volume position and orientation are modified, the leader lines are redrawn to keep in sync with the annotation positions. To move an annotation to a different location, click on the annotation, hold the mouse button down and drag the annotation to the desired location. To edit the annotation information, double click on the annotation and the editor will reappear. BodyViz allows you to create multiple annotations within a single volume. The Bumpers allow you to select different annotations for movement or for editing. The B Button will delete a selected annotation and the X Button allows you to perform fine-motor movement of the annotation pointer. Color Mode The Color Mode provides many different color transfer function options. Pressing the Bumpers navigates through the various preset color options, which can be seen in the lower left panel. Tissue Type Mode The Tissue Type Mode allows different tissue types to be visualized quickly and easily by cycling between preset window ranges such as Bone, Soft Tissue, Fat, Lung, etc. These various tissue types can quickly be cycled in BodyViz using the Bumpers. Two different tissue types can be seen in Figure 12. BodyViz 3 User Manual 10

12 In addition to preset tissue types, BodyViz also allows users to create their own custom windows to define their own tissue types. The window refers to the numerical range of displayed values while the tissue type is the actual name given to the range. To create a custom tissue type, begin by pressing the A Button. This will create a new custom window with the upper window value selected. The upper window value can be modified with the Directional Pad. As the upper window value is modified, press the Y Button to update the color transfer function. Please note that the windows values are displayed in Hounsfield Units, which designate different tissue structures (typically equals air, equals bone). After setting the upper window value, press the Left Bumper to modify the lower window value. Next, you must enter the name of the tissue type in the lower left panel. Finally, press the A Button to accept the new custom window and tissue type. The B Button allows you to delete any selected tissue type that you created. Please note that preset tissue types cannot be deleted. However, they can be renamed. Figure 12: A screenshot of two tissue types for the same volume. BodyViz 3 User Manual 11

13 Tools BodyViz has several useful tools embedded within the application to expand the capabilities of the software. All of the tools can be accessed through the BodyViz Tools menu item. Each of these tools is described in detail in the following sections. Get Patient Info The Get Patient Info tool can be used to display additional information about the current selected volume. This displays common metadata or DICOM data found within the DICOM files associated with the study. An example of the Patient Information panel that displays this information can be seen in Figure 13. Enter Fullscreen The Enter Fullscreen tool enhances the immersion of the BodyViz render window by removing the window and menu bar of BodyViz and making the render window span the entire width and height of the current screen. Fullscreen can be exited using the Escape key. Figure 13: A screenshot of the Patient Info Panel. Take Screenshot The Take Screenshot tool allows users to take a screenshot of the current render window without having to use the Window s Print Screen functionality. It crops the render window perfectly and exports a PNG file to the directory and filename of your choosing. Take Screenshot with Window The Take Screenshot with Window tool is the same as the Take Screenshot tool except that this captures the window and menu bar in addition to the render window. This can be very useful when trying to take screenshots of the application instead of the volume. Preferences BodyViz 3 User Manual 12

14 To access the preferences for BodyViz, select the Tools -> Preferences menu item in the menu bar at the top of the screen. The Preferences panel can be seen below in Figure 14. The following sections break down the four different sections of the panel in detail. General Section Figure 14: A screenshot of the BodyViz Preferences Panel. The General section of the preference dialogue box contains the most common preferences in BodyViz. Black Background This checkbox defines whether or not a black background is rendered behind the volume. Show rendering progress This checkbox defines whether or not a progress bar is rendered when the high quality render is performed. Require quit confirmation This checkbox defines whether or not BodyViz pops up a confirmation dialog when closing the application. Enable menu tabbing This checkbox defines whether or not the tab key allows the cursor to jump to the next text box when editing various types of information. Beam width and beam height These values define the size of the beam geometry. Search limit This dropdown menu defines the maximum number of studies that can be returned when performing a study search. Render Quality Section BodyViz 3 User Manual 13

15 The Render Quality section contains preferences for controlling the rendering quality of the CPU renderer. If using the CPU version of BodyViz, the enable GPU rendering checkbox encourages BodyViz to attempt to use the GPU renderer instead. The enable high resolution rendering checkbox defines whether the highest resolution render will be used when not interacting with the volume. If checked, then the low / medium / high radio buttons define the render quality when interacting with the volume. Colors Section The Colors section controls all the preferences for modifying the color of the volume. The Enable SMART coloring checkbox defines whether to use SMART coloring. SMART coloring is the ability for the color transfer function to be interpolated between the minimum and maximum window values. If enabled, the color transfer function is interpolated between the minimum and maximum window values instead of the absolute minimum and maximum values. This enhances the features inside the dataset by giving them a broader range of color values when the window is narrowed. All the checkboxes under the Enabled Colors portion of this section define whether that color is available in the Color Mode. Stereo Section The Stereo section of the preferences contains all the stereoscopic preferences for the BodyViz stereo application. If using the stereo version of BodyViz, the render in stereo checkbox defines whether stereo rendering is enabled. Please note that this does not automatically enable stereo display on the monitor or projector attached to the computer. The flip eyes checkbox defines whether to reverse the left and right render positions. The stereo distance text box defines the ideal eye position in feet from the stereo display to help improve immersion. BodyViz 3 User Manual 14
