For complete instructions on the operation of the Ion OneTouch 2 System, refer to the Ion OneTouch 2 System user guide that is used with the Ion PGM System or Ion Proton System. Life Technologies Demonstrated Protocols have been successfully demonstrated by Life Technologies research and development but not formally validated. There are no technical specifications for Life Technologies demonstrated protocols. Users assume all risk when using these protocols, and recognize that support for Life Technologies demonstrated protocols occurs through community discussion. 2 Materials and equipment required Materials and equipment required Ion OneTouch 2 Instrument Ion OneTouch 2 template preparation kit to prepare template-positive Ion Sphere Particles (ISPs) for sequencing on the Ion PGM System Ion OneTouch 2 template preparation kit to prepare template-positive ISPs for sequencing on the Ion Proton System KimWipes disposable wipers 50-mL conical tube Tube rack for 50-mL conical tube Before you begin Note: For safety and biohazard guidelines, refer to the Safety section in the appropriate Ion OneTouch 2 System user guide that is used with the Ion PGM System or Ion Proton System. For every chemical, read the Safety Data Sheets (SDSs) and follow the handling instructions. Wear appropriate protective eyewear, clothing, and gloves. 1. Complete the current run on the Ion OneTouch 2 System. 2. Process the ISPs according to the Ion OneTouch 2 System user guide that is used with the Ion PGM System or Ion Proton System. IMPORTANT! Save for re-use: Both Ion OneTouch Recovery Tubes Ion OneTouch Router Ion OneTouch 2 Amplification Plate The Ion OneTouch Recovery Tubes, Ion OneTouch Router, and Ion OneTouch 2 Amplification Plate are used again during initialization of the instrument (see Initialize the Ion OneTouch 2 Instrument on page 7). 3. Obtain the appropriate kit to switch preparation of templated ISPs for the Ion PGM System or Ion Proton System. The Ion OneTouch Oil and Ion OneTouch Recovery Solution in the kit are used to clean the instrument. Maintain the Ion OneTouch 2 Instrument IMPORTANT! Ensure that the latest firmware is installed on the Ion OneTouch 2 Instrument. To get the latest firmware, upgrade to Torrent Server Software v3.4.2 or later, then use a USB flash drive or an Ethernet connection to upgrade your instrument. The latest firmware for the Ion OneTouch 2 Instrument is required to perform the cleaning procedure with the Ion OneTouch 2 Cleaning Adapter (refer to the Options screen on the instrument display). 2 Demonstrated Protocol: Set Up the Ion OneTouch Between Use of Ion PGM System and Ion Proton System

3 Maintain the Ion OneTouch 2 Instrument Note: To ensure continued safe operation, visually inspect the rotor assembly and casing periodically to ensure there are no signs of cracks or other physical damage. 1. Ensure that the run on the Ion OneTouch 2 Instrument is complete. Process the sample according to the Ion OneTouch 2 System user guide that is used with the Ion PGM System or Ion Proton System. IMPORTANT! Save for re-use: Both Ion OneTouch Recovery Tubes Ion OneTouch Router 2. Appropriately discard or keep the listed materials from the last run: Discard Reaction Filter Assembly Ion OneTouch Oil Ion OneTouch Recovery Solution Keep Both Ion OneTouch Reagent Tubes. Store for reuse with the kit. Both Ion OneTouch Sippers. Store for reuse with the kit. Ion OneTouch 2 Amplification Plate. IMPORTANT! Keep the Ion OneTouch 2 Amplification Plate in the heat block, and keep the Ion OneTouch Lid over the Amplification Plate. 3. Install the materials and solutions from the appropriate Ion OneTouch 2 Kit to switch preparation of ISPs for the Ion PGM System or Ion Proton System: 2 Ion OneTouch Sippers Ion OneTouch Reagent Tube filled half-full with Ion OneTouch Oil Ion OneTouch Reagent Tube filled a quarter-full with Ion OneTouch Recovery Solution 4. Empty the waste container. 5. Place a 50-mL conical tube in a tube rack, then place the tube rack with the tube to the right of the instrument (see photograph in step 10). 6. 4 Maintain the Ion OneTouch 2 Instrument 7. Firmly insert the 3 ports of the single-use Ion OneTouch 2 Cleaning Adapter into the three holes (see Figure 7a) on the top stage of the Ion OneTouch 2 Instrument (see Figure 7b). The tab protruding from the outer edge of the Ion OneTouch 2 Cleaning Adapter fits into the front notch of the stage: 7a 7b Tab Notch 8. Remove the disposable injector from the Ion OneTouch DL Injector Hub: a. Place one hand on the centrifuge lid. b. With the other hand, firmly grip the rigid plastic connector at the top of the disposable injector. c. 5 Maintain the Ion OneTouch 2 Instrument CAUTION! PHYSICAL INJURY HAZARD. The pointed end of the disposable injector can puncture your skin. Keep your hand away from the point of the disposable injector. 9. Gently pull the disposable tubing downwards on the both sides of the pinch valve until the disposable tubing is out of the valve. 6 Maintain the Ion OneTouch 2 Instrument 10. Place the used, disposable injector into the empty 50-mL conical tube in the tube rack. The conical tube will be used for waste: 11. On the Ion OneTouch 2 Instrument home screen, touch Clean: 12. Complete each task displayed on the screen, then touch Next. After you touch Next on the last task, you see a progress bar, and the cleaning begins. 13. Ensure that the task in bold displays at the end of the cleaning run: Remove plate, injector, conical tube, and waste. IMPORTANT! Keep the used Ion OneTouch 2 Amplification Plate and Ion OneTouch 2 Cleaning Adapter on the instrument to use for initialization of the instrument. 7 Initialize the Ion OneTouch 2 Instrument Initialize the Ion OneTouch 2 Instrument 1. Ensure that the used Ion OneTouch 2 Amplification Plate and used Ion OneTouch 2 Cleaning Adapter are on the instrument. Keep the disposable injector in the 50-mL conical tube. 2. On the instrument display, touch Open Lid, wait until the lid opens, then lift and hold the side of the centrifuge lid. IMPORTANT! Do not lift the lid by the tubing attached to the Ion OneTouch DL Injector Hub. Do not force the lid open. 3. Insert a used Ion OneTouch Recovery Tube into each of the slots in the centrifuge. 4. Pinch the sides of the used Ion OneTouch Recovery Router then push the Ion OneTouch Recovery Router down into the center slot of the centrifuge so that the Ion OneTouch Recovery Router is seated flat and secure in the center of the rotor. Note: The Ion OneTouch Recovery Router is intentionally offset from the Ion OneTouch Recovery Tubes. 5. On the home screen, touch Options: Demonstrated Protocol: Set Up the Ion OneTouch Between Use of Ion PGM System and Ion Proton System 7

8 Continue to set up the Ion OneTouch 2 Instrument with the appropriate kit 6. On the Options screen, touch Initialize, then touch Next until initialization of the instrument begins: IMPORTANT! For this initialization after cleaning the instrument, do not install the disposable injector in the Ion OneTouch DL Injector Hub. Keep the disposable injector in the 50-mL conical tube. Initialization takes 10 minutes. Continue to set up the Ion OneTouch 2 Instrument with the appropriate kit 1. After initialization, remove and appropriately discard from the instrument: Ion OneTouch 2 Cleaning Adapter Ion OneTouch 2 Amplification Plate, disposable line, and disposable injector Both Ion OneTouch Recovery Tubes Ion OneTouch Router 2. On the instrument display, touch Open Lid, wait until the lid opens, then lift and hold the side of the centrifuge lid. IMPORTANT! Do not lift the lid by the tubing attached to the Ion OneTouch DL Injector Hub. Do not force the lid open. 3. Obtain two new Ion OneTouch Recovery Tubes from the appropriate Ion OneTouch 2 Kit for the Ion sequencer that you will be using next. Insert the two Ion OneTouch Recovery Tubes into the slots of the centrifuge. 4. Pinch the sides of the new Ion OneTouch Recovery Router, then push the Ion OneTouch Recovery Router from the different kit down into the center slot of the centrifuge so that the Ion OneTouch Recovery Router is seated flat and secure in the center of the rotor. 8 Demonstrated Protocol: Set Up the Ion OneTouch Between Use of Ion PGM System and Ion Proton System

9 Continue to set up the Ion OneTouch 2 Instrument with the appropriate kit 5. Insert a new Ion OneTouch 2 Amplification Plate from the appropriate Ion OneTouch 2 Kit. Pull the handle to close the heat block. Replace the lid, and thread the disposable tubing through the catch, pinch valve, and Ion OneTouch DL Injector Hub. 6. Refer to the appropriate template user guide to prepare and install the amplification solution. Complete the remaining tasks to run the sample on the Ion OneTouch 2 Instrument to prepare template-positive ISPs for sequencing on the Ion PGM System or Ion Proton System.
