2 LEOMS: what it is LEOMS provides Lesions Extraction in Multiple Sclerosis. It allows automatic detection and segmentation of cortical multiple sclerosis lesions interactive classification of the proposed lesions as - Intracortical lesion - Mixed WM GM lesion - Juxtacortical lesion - Dirty GM - Deep GM - Unknown interactive manual insertion of additional lesions

6 LEOMS: main details 1. Toolbar controls Zoom in and out and navigate to better appreciate image alterations. 2. Slice slider Use the slider to navigate the axial volume. The label at the top of the slider shows the number of the slice currently visualized.

7 LEOMS: main details 3. MRI modality selection Different volumes acquired using different MRI modalities can be uploaded and shown. 4. Selected lesions visualization You can choose either to view or to hide the automatically detected cortical lesions.

8 LEOMS: main details 5. Contrast / brightness setting. Two sliders allow setting the best combination of brightness and contrast, in order to make visual classification easier. The RESET button restores the original brightness and contrast.

9 LEOMS: main details 6. Lesion statistic computation The number of lesions can be checked by clicking the Update statistics button: with this functionality you can verify the number of lesions you have inserted, and the volume corresponding to them.

10 LEOMS: main details 7. Manual lesions insertion Lesions can be manually inserted either drawing them, or clicking in the middle of the region to be added. The Confirm button has to be clicked after each manual insertion.

11 LEOMS: main details 8. Sagittal view In addition to the axial visualization, a sagittal view can be obtained by clicking on the Sagittal View button. A new window appears, showing the sagittal view of the MRI volume. A slider allows navigating within the volume.

12 LEOMS example 1: lesion classification Start by choosing the axial slice in which you want to select and classify a lesion. Adjust brightness and contrast of the images according to your preferences.

13 LEOMS example 1: lesion classification Right click on the lesion you want to classify: a context menu appear. Choose among the proposed classes.

14 LEOMS example 1: lesion classification After choosing the desired class, the lesion colour is changed according to the legend specified in the right panel. If you click the Update statistic button, the number of lesions is updated.

15 LEOMS example 2: lesion insertion If you want to manually add a lesion, a sagittal view can be helpful: click on the Sagittal view button and use the slider to navigate the sagittal volume.

16 LEOMS example 2: lesion insertion A lesion can be manually added either using the Insert (CLICK) button or using the Insert (DRAW) button. If you choose the Insert (CLICK), click in the correspondence of the lesion you want to add. A new lesion will appear.

17 LEOMS example 2: lesion insertion Right click on the new lesion. If you are not satisfied with it, you can delete it by choosing Delete in the context menu. Otherwise you can classify it choosing the desired class.

18 LEOMS example 2: lesion insertion Alternatively, if you choose the Insert (DRAW) button, you can draw a polyline around the lesion you want to add. After the classification, click the Confirm button.

19 LEOMS: save your results To save your results, click on the save icon in the toolbar. Choose a name for your file. The name of the file will automatically include the date, in order not to overwrite previously saved results.
