2 1 - Download the VarAFT software Get the VarAFT installer corresponding to your computer operating system (Windows, MacOS, Linux) Step1 Check this box Windows version Step2 MacOS version Linux versions 3

3 2 VarAFT Installation (Windows) Launch the windows VarAFT.exe executable Follow the installation instructions Check the add VarAFT icon to your Desktop Install the Strawberry Perl program. This installer should start automatically VarAFT should be installed in your C:\Program Files (x86)\varaft directory Launch VarAFT from your Desktop icon or from the application menu 4

4 2 VarAFT Installation (Mac) Double click on the VarAFT.dmg package Go through each question and answer appropriately Once you reach this step: Grab the VarAFT icon and drop it on the Applications folder Launch VarAFT from your Applications folder 5

5 2 VarAFT Installation (Linux) Rpm based installation Open a terminal and type the following command line $ cd path_to_my_varaft_rpm_package $ yum install my_varaft_rpm_package.rpm Deb based installation Double click on the VarAFT.deb package For both VarAFT should be installed in /opt/varaft/ directory In recent Linux version a VarAFT icon launcher should be present in your application menu 6

6 On Windows 3 Launch VarAFT VarAFT should be in the Windows Application Menu On MacOS VarAFT should be in your Applications directory On Linux VarAFT should be available through your application menu Or launch it from /opt/varaft directory using the terminal 7

7 3 Launch VarAFT You should see this menu on your screen If you do not see this menu screen and VarAFT is not starting properly you should try installing Java JDK 1.8 8

9 4 Put the dataset files into the right directory Extract the content of the zip file You should have in the VarAFT_Project directory 5 sub-directories Select all directories (bedfiles, GeneLists, UseCase_1, UseCase_CMT4, UseCase_Myopathy) and copy them. 10

10 4 Put the dataset files into the right directory Locate the VarAFT project directory (created by the VarAFT application) this one should be empty On MacOS this directory should be in your home directory (/Users/myUsername/VarAFT_Project) On Linux this directory should be in your home directory (/home/myusername/varaft_project) On Windows the VarAFT_Project directory should be in your Users directory (C:\Users\myUsername\Varaft_Project) Paste (or drag-and-drop) the files that you just copied 11
