6 Chapter 1 Overview Introdction 1 Additional Resorces 1 Instrment Components 2 Seqencing Consmables Overview 5 Introdction The Illmina NextSeq 550 system is a single soltion that provides a seamless transition between highthroghpt seqencing and array scanning. Seqencing Featres High-throghpt seqencing The NextSeq 550 enables seqencing of exomes, whole genomes, and transcriptomes and spports TrSeq and Nextera libraries. Flow cell types Flow cells are available in configrations for high otpt and mid otpt. Each flow cell type is kitted with a compatible prefilled reagent cartridge. Real-Time Analysis (RTA) Integrated analysis software performs on-instrment data analysis, which incldes image analysis and base calling. The NextSeq ses an implementation of RTA called RTA v2, which incldes important architectre and featre differences. For more information, see Real-Time Analysis on page 49. BaseSpace integration The seqencing workflow is integrated with BaseSpace, the Illmina genomics compting environment for data analysis, storage, and collaboration. For instrments configred for BaseSpace, library information and rn parameters are specified on the BaseSpace Prep tab. Rns that were set p in BaseSpace appear on the instrment interface dring rn setp. As the rn progresses, otpt files are streamed in real time to BaseSpace or BaseSpace Onsite. Array Scanning Featres Integrated array scanning in control software The NextSeq 550 allows yo to transition between array scanning and high-throghpt seqencing on the same instrment sing the same control software. Extended imaging capability The imaging system in the NextSeq 550 incldes software and stage modifications that enable imaging of a larger srface area to accommodate BeadChip scanning. BeadChip types Compatible BeadChip types inclde CytoSNP-12, CytoSNP-850K, and Karyomap-12. BeadChip adapter A resable BeadChip adapter enables easy loading of a BeadChip onto the instrment. Instrment Components The NextSeq 550 system incldes a toch screen monitor, a stats bar, and 3 compartments. Stats bar Indicates instrment stats as processing (ble), reqires attention (orange), ready to seqence (green), or when a wash is de within the next 24 hors (yellow). 8 NextSeq 550 System Gide Imaging Compartment The imaging compartment hoses the stage, which incldes 3 alignment pins for positioning the flow cell for seqencing or the BeadChip adapter for scanning. After loading the flow cell or BeadChip adapter, the imaging compartment door closes atomatically and moves components into position. Reagent and Bffer Compartments Setting p a seqencing rn on the NextSeq 550 reqires access to the reagent compartment and bffer compartment to load rn consmables and empty the spent reagents container. The reagent compartment holds the reagent cartridge. Reagents are pmped throgh the sippers and flidics system, and then to the flow cell. Reagent cartridge The reagent cartridge is a prefilled single-se consmable. Bffer cartridge The bffer cartridge is a prefilled single-se consmable. Spent reagents container Spent reagents are collected for disposal after each rn. Bffer compartment door Encloses the bffer compartment with a latch nder the lower-left corner of the door. NextSeq Software The instrment software incldes integrated applications that perform seqencing rns or array scanning. NextSeq Control Software (NCS) The control software gides yo throgh the steps to set p a seqencing rn or an array scan. Real-Time Analysis (RTA) software For seqencing rns, RTA performs image analysis and base calling dring the rn. Warnings do not stop a rn or reqire action before proceeding. An error has occrred. Errors reqire action before proceeding with the rn. When a change in condition occrs, the icon blinks to alert yo. Select the icon to view a description of the condition. Select Acknowledge to accept the message and Close to close the dialog box. Power Btton The power btton on the front of the NextSeq trns on power to the instrment and instrment compter. The power btton performs the following actions depending on the state of instrment power. Power State Instrment power is off Instrment power is on Instrment power is on Action Briefly press the btton to trn on the power. Briefly press the btton to trn off the power. A dialog box appears on the screen to confirm a normal instrment shtdown. Press and hold the power btton for 10 seconds to case a hard shtdown of the instrment and instrment compter. Use this method to trn off the instrment only if the instrment is nresponsive. NOTE Trning off the instrment dring a seqencing rn ends the rn immediately. Ending a rn is final. Rn consmables cannot be resed and seqencing data from the rn is not saved. Resable BeadChip Adapter Overview The resable BeadChip adapter holds the BeadChip dring scanning. The BeadChip is secred in the recessed shelf of the adapter with the retention clip. Then, the BeadChip adapter is loaded onto the stage in the imaging compartment. Each kit incldes one flow cell, a reagent cartridge, a bffer cartridge, and library diltion bffer. When yo receive NextSeq 500/550 Kit: Do not open the white foil packages ntil instrcted to do so. Promptly store components at the indicated temperatres to ensre proper performance. Store cartridges so that the package labels face p. Store the reagent cartridge and bffer cartridge in a dark location away from light. The flow cell, reagent cartridge, and bffer cartridge se radio-freqency identification (RFID) for accrate consmable tracking and compatibility. All other kits inclde dal-index seqencing primers and NaOCI in the prefilled cartridge. No additional steps are reqired. Kit Compatibility Labeling Kit components are labeled with color-coded indicators to show compatibility between flow cells and reagent cartridges. The flow cell is encased in a flow cell cartridge. The flow cell contains 4 lanes that are imaged in pairs. Lanes 1 and 3 (lane pair A) are imaged at the same time. Lanes 2 and 4 (lane pair B) are imaged when imaging of lane pair A is complete. Althogh the flow cell has 4 lanes, only a single library or set of pooled libraries is seqenced on the flow cell. Libraries are loaded onto the reagent cartridge from a single reservoir and transferred atomatically to the flow cell to all 4 lanes. Each lane is imaged in small imaging areas called tiles. 12 NextSeq 550 System Gide Reagent Cartridge Overview The reagent cartridge is a single-se consmable with RFID tracking and foil-sealed reservoirs that are prefilled with clstering and seqencing reagents. Figre 5 Reagent Cartridge The reagent cartridge incldes a designated reservoir for loading prepared libraries. After the rn begins, libraries are transferred atomatically from the reservoir to the flow cell. Several reservoirs are reserved for the atomatic post-rn wash. Wash soltion is pmped from the bffer cartridge to the reserved reservoirs, throgh the system, and then to the spent reagents container. WARNING This set of reagents contains potentially hazardos chemicals. Personal injry can occr throgh inhalation, ingestion, skin contact, and eye contact. Wear protective eqipment, inclding eye protection, gloves, and laboratory coat appropriate for risk of exposre. Handle sed reagents as chemical waste and discard in accordance with applicable regional, national, and local laws and reglations. Removable Reservoir in Position #6 The prefilled reagent cartridge incldes a denatration reagent in position 6 that contains formamide. To facilitate safe disposal of any nsed reagent after the seqencing rn, the reservoir in position 6 is removable. For more information, see Remove Used Reservoir from Position #6 on page 20. Bffer Cartridge Overview The bffer cartridge is a single-se consmable containing three reservoirs that are prefilled with bffers and wash soltion. After the initialization step is complete, the Home screen opens. 3 If yor system has been configred to reqire login credentials, wait for the system to load, and then log on to the operating system. If necessary, conslt yor facility administrator for the ser name and password. 15 NextSeq 550 System Gide Select Start-Up Option 1 From the Manage Instrment screen, select System Cstomization. 2 Select from the following start-p options: Select Kiosk Mode to se the control software interface in fll screen. Select Windows Mode to allow access to Windows on the instrment compter. Interaction with the software interface, sch as btton location, is likely to be altered in this mode. 3 Select Save to save settings and advance the screen. Set Inpt Option and Adio Indicator 1 From the Manage Instrment screen, select System Cstomization. 2 Select the Use on-screen keyboard checkbox to activate the on-screen keyboard for inpt to the instrment. 3 Select the Play adio checkbox to trn on adio indicators for the following events. Set Rn Setp Options 1 From the Manage Instrment screen, select System Cstomization. 2 Select Save to advance to Rn Cstomization. 3 Select the Use Advanced Load Consmables checkbox to enable the option to load all rn consmables from a single screen. 4 Select the Skip Pre-Rn Check Confirmation checkbox to start seqencing or scanning atomatically after a sccessfl atomatic check. 5 Select Save to save settings and exit the screen. 18 Chapter 3 Seqencing Introdction 13 Seqencing Workflow 14 Prepare the Reagent Cartridge 14 Prepare the Flow Cell 15 Prepare Libraries for Seqencing 16 Set Up a Seqencing Rn 16 Monitor Rn Progress 22 Atomatic Post-Rn Wash 24 Introdction To perform a seqencing rn on the NextSeq 550, prepare a reagent cartridge and flow cell, and then follow the software prompts to set p and start the rn. Clster generation and seqencing are performed oninstrment. After the rn, an instrment wash begins atomatically sing components already loaded on the instrment. Clster Generation Dring clster generation, single DNA molecles are bond to the srface of the flow cell, and then amplified to form clsters. Seqencing Clsters are imaged sing 2-channel seqencing chemistry and filter combinations specific to each of the florescently labeled chain terminators. After imaging of a tile on the flow cell is complete, the next tile is imaged. The process is repeated for each cycle of seqencing. Following image analysis, the software performs base calling, filtering, and qality scoring. Monitor rn progress and statistics from the control software interface, from the Rn tab on BaseSpace, or from a networked compter sing the Seqencing Analysis Viewer (SAV) software. See Seqencing Analysis Viewer on page 23. Analysis As the rn progresses, the control software atomatically transfers base call (BCL) files to BaseSpace or the specified otpt location for secondary analysis. Several analysis methods are available depending on yor application. For more information, see the BaseSpace help (help.basespace.illmina.com). Seqencing Rn Dration Seqencing rn dration depends on the nmber of cycles performed. The maximm rn length is a pairedend rn of 150 cycles each read (2 x 150), pls p to 8 cycles each for 2 index reads. For expected drations and other system specifications, visit the NextSeq 550 specifications page on the Illmina website. Nmber of Cycles in a Read In a seqencing rn, the nmber of cycles performed in a read is 1 more cycle than the nmber of cycles analyzed. For example, a paired-end 150-cycle rn performs reads of 151-cycles (2 151) for a total of 302 cycles. At the end of the rn, 2 x 150 cycles are analyzed. Seqencing Workflow When sing NextSeq v2.5 Reagents kit, make sre the NextSeq Control Software is version 2.2, or newer, before beginning preparation of samples or consmables. For sbseqent software pdates, make sre the instrment is pdated prior to preparing consmables for the NextSeq 550 workflow. NOTE NextSeq Control Software Version 2.2 is reqired to read NextSeq v2.5 RFID. Make sre that yo complete all steps in the NextSeq 550 workflow in the specified order. For configrations sing Illmina BaseSpace or BaseSpace Onsite: Set p the rn on the BaseSpace Prep tab. See the BaseSpace help (help.basespace.illmina.com). Prepare a new reagent cartridge: thaw and inspect. Prepare a new flow cell: bring to room temperatre, nwrap, and inspect. Denatre and dilte libraries (does not apply to all library types). See Denatring and Dilting Libraries for the NextSeq System (docment # ). Load the library diltion onto the reagent cartridge in reservoir #10. From the software interface, select Seqence to begin the rn setp steps. Load the flow cell. Empty and reload the spent reagents container. Load the bffer cartridge and reagent cartridge. Review rn parameters and atomatic check reslts. Select Start. Monitor the rn from the control software interface, from the Rn tab on BaseSpace, or from a networked compter sing Seqencing Analysis Viewer. An instrment wash begins atomatically when seqencing is complete. Prepare the Reagent Cartridge 1 Remove the reagent cartridge from -25 C to -15 C storage. Docment # v04 For Research Use Only. Data Transfer Depending on the analysis configration selected, an icon appears on the screen dring the rn to indicate the data transfer stats. Seqencing Analysis Viewer The Seqencing Analysis Viewer software shows seqencing metrics generated dring the rn. Metrics appear in the form of plots, graphs, and tables based on data generated by RTA and written to InterOp files. Metrics are pdated as the rn progresses. Atomatic Post-Rn Wash When the seqencing rn is complete, the software initiates an atomatic post-rn wash sing the wash soltion provided in the bffer cartridge and NaOCl provided in the reagent cartridge. The atomatic post-rn wash takes approximately 90 mintes. When the wash is complete, the Home btton becomes active. Seqencing reslts remain visible on the screen dring the wash. Perform analysis sing the BleFse Mlti software, which reqires that scanning data are available in a genotype call (GTC) file format. By defalt, the NextSeq 550 generates normalized data and associated genotype calls in the format of a GTC file. Optionally, yo can configre the instrment to generate additional intensity data (IDAT) files. For more information, see BeadChip Scan Configration on page 47. Decode File Client The DMAP folder contains information that identifies bead locations on the BeadChip and qantifies the signal associated with each bead. A DMAP folder is niqe for each BeadChip barcode. The Decode File Client Utility enables yo to download DMAP folders directly from Illmina servers sing standard HTTP protocol. For access to the Decode File Client, go to the Decode File Client spport page on the Illmina website (spport.illmina.com/array/array_software/decode_file_client/downloads.html). Install the Decode File Client on a compter with access to the network location of the DMAP folder. For more information, see Download the DMAP Folder on page 26. Manifest Files and Clster Files For each BeadChip, the software reqires access to a manifest file and clster file. Each manifest and clster file is niqe to a BeadChip type. Make sre that yo se clster files that inclde NS550 in the file name. These files are compatible with the NextSeq system. Manifest file Manifest files describe the SNP or probe content on a BeadChip. Manifest files se the *.bpm file format. Clster files Clster files describe the clster positions for the Illmina genotyping array and are sed when analyzing data to make the genotype call. Clster files se the *.egt file format. The location of the files is specified on the BeadChip Scan Configration screen. 54 Appendix B Real-Time Analysis Real-Time Analysis Overview 49 Real-Time Analysis Workflow 50 Real-Time Analysis Overview The NextSeq 550 ses an implementation of Real-Time Analysis (RTA) software called RTA2. RTA2 rns on the instrment compter and extracts intensities from images, performs base calling, and assigns a qality score to the base call. RTA2 and the control software commnicate throgh a web HTTP interface and shared memory files. If RTA2 is terminated, processing does not resme and rn data are not saved. NOTE Demltiplex performance is not calclated. Therefore, the Index tab in Seqencing Analysis Viewer (SAV) is not poplated. RTA2 Inpts RTA2 reqires the following inpt for processing: Tile images contained in local system memory. RnInfo.xml, which is generated atomatically at the beginning of the rn and provides the rn name, nmber of cycles, whether a read is indexed, and the nmber of tiles on the flow cell. RTA.exe.config, which is a software configration file in XML format. RTA2 receives commands from the control software abot the location of RnInfo.xml and whether an optional otpt folder is specified. RTA v2 Otpt Files Images for each channel are passed in memory as tiles. Tiles are small imaging areas on the flow cell defined as the field of view by the camera. From these images, the software prodces otpt as a set of qalityscored base call files and filter files. All other files are spporting otpt files. File Type Base call files Filter files Clster location files Base call index files Description Each tile that is analyzed is inclded in an aggregated base call (*.bcl) file for each lane and for each cycle. The aggregated base call file contains the base call and associated qality score for every clster in that lane. Each tile prodces filter information that is aggregated into 1 filter (*.filter) file for each lane. The filter file specifies whether a clster passes filters. Clster location (*.locs) files contain the X,Y coordinates for every clster in a tile. A clster location file is generated for each lane dring template generation. A base call index (*.bci) file is prodced for each lane to preserve the original tile information. The index file contains a pair of vales for each tile, which are tile nmber and nmber of clsters for that tile. Otpt files are sed for downstream analysis in BaseSpace. Alternatively, se bcl2fastq conversion software for FASTQ conversion and third-party analysis soltions. NextSeq files reqire bcl2fastq v2.0, or later. For the latest version of bcl2fastq, visit the NextSeq downloads page on the Illmina website. RTA v2 provides real-time metrics of rn qality stored as InterOp files. InterOp files are a binary otpt containing tile, cycle, and read-level metrics, and are reqired to view real-time metrics sing the Seqencing Analysis Viewer (SAV). The following log and error files are transferred to the final otpt destination at the end of processing: *GlobalLog*.tsv smmarizes important rn events. *LaneNLog*.tsv lists processing events for each lane. *Error*.tsv lists errors that occrred dring a rn. *WarningLog*.tsv lists warnings that occrred dring a rn. Real-Time Analysis Workflow Template generation Maps clster locations. Registration and intensity extraction Records the location of each clster on the flow cell and determines an intensity vale for each clster. Phasing correction Corrects the effects of phasing and prephasing. Base calling Determines a base call for every clster. Qality scoring Assigns a qality score to every base call. Template Generation The first step in the RTA workflow is template generation, which defines the position of each clster in a tile sing X and Y coordinates. Template generation reqires image data from the first 5 cycles of the rn. After the last template cycle for a tile is imaged, the template is generated. NOTE To detect a clster dring template generation, there mst be at least 1 base other than G in the first 5 cycles. For any index seqences, RTA v2 reqires at least 1 base other than G in the first 2 cycles. The template is sed as a reference for the sbseqent step of registration and intensity extraction. Clster positions for the entire flow cell are written to clster location (*.locs) files, 1 file for each lane. Registration and Intensity Extraction Registration and intensity extraction begin after template generation. Registration aligns images prodced over every sbseqent cycle of imaging against the template. Intensity extraction determines an intensity vale for each clster in the template for a given image. If registration fails for any images in a cycle, no base calls are generated for that tile in that cycle. Use the Seqencing Analysis Viewer (SAV) software to examine thmbnail images and identify images that failed registration. Phasing Correction Dring the seqencing reaction, each DNA strand in a clster extends by one base per cycle. The NextSeq 550 ses 2-channel seqencing, which reqires only 2 images to encode the data for 4 DNA bases, 1 from the red channel and 1 from the green channel. Intensities extracted from an image compared to another image reslt in 4 distinct poplations, each corresponding to a ncleotide. The base calling process determines to which poplation each clster belongs. For 2-channel analysis, RTA2 ses a poplation-based system to determine the chastity of a base call. Clsters pass filter (PF) when no more than 1 base call in the first 25 cycles has a chastity of < Clsters that do not pass filter are not base called. Indexing Considerations The process for base calling index reads differs from base calling dring other reads. Index reads mst begin with at least 1 base other than G in either of the first 2 cycles. If an Index Read begins with 2 base calls of G, no signal intensity is generated. Signal mst be present in either of the first 2 cycles to ensre demltiplexing performance. To increase demltiplexing robstness, select index seqences that provide signal in at least 1 channel, preferably both channels, for every cycle. Following this gideline avoids index combinations that reslt in only G bases at any cycle. Red channel A or C Green channel A or T This base calling process ensres accracy when analyzing low-plex samples. Qality Scoring A qality score, or Q-score, is a prediction of the probability of an incorrect base call. A higher Q-score implies that a base call is higher qality and more likely to be correct. The Q-score is a compact way to commnicate small error probabilities. Q(X) represents qality scores, where X is the score. The following table shows the relationship between the qality score and error probability. Q-Score Q(X) Error Probability Q (1 in 10,000) Q (1 in 1,000) Q (1 in 100) Q (1 in 10) NOTE Qality scoring is based on a modified version of the Phred algorithm. Qality scoring calclates a set of predictors for each base call, and then ses the predictor vales to look p the Q-score in a qality table. Qality tables are created to provide optimally accrate qality predictions for rns generated by a specific configration of seqencing platform and version of chemistry.
